    The rhizome is a plant organ that develops from a shoot apical meristem but penetrates into belowground environments. To characterize the gene expression profile of rhizomes, we compared the rhizome transcriptome with those of the leaves, shoots and roots of a rhizomatous Brassicaceae plant, Cardamine leucantha. Overall, rhizome transcriptomes were characterized by the absence of genes that show rhizome-specific expression and expression profiles intermediate between those of shoots and roots. Our results suggest that both endogenous developmental factors and external environmental factors are important for controlling the rhizome transcriptome. Genes that showed relatively high expression in the rhizome compared to shoots and roots included those related to belowground defense, control of reactive oxygen species and cell elongation under dark conditions. A comparison of transcriptomes further allowed us to identify the presence of an ER body, a defense-related belowground organelle, in epidermal cells of the C. leucantha rhizome, which is the first report of ER bodies in rhizome tissue.

    We explored the current status of sexual reproduction and clonal growth in six populations of the common reed, Phragmites australis, in eastern parts of Shiga Prefecture and Mizoroga-ike pond in Kyoto Prefecture. At each population, we determined genets using six SSR markers and investigated seed set and ploidy levels. Genet diversity was high in four populations, three of which also had high seed set. In contrast, two other populations were composed of a single genet and had very low seed set. Similarly low genetic diversity and seed set has been previously reported for some large populations surrounding Lake Biwa and Naiko. We germinated seedlings to determine ploidy levels for the populations and found tetraploid, hexaploid, and octaploid individuals. Hexaploid individuals may be a result of mating between individuals of different ploidy levels. We found no seedlings, even in populations composed of several genets, suggesting inappropriate environmental conditions for seedlings, such as flooding, high water levels and lack of open patches. This suggests that these populations are maintained by prolonged clonal growth, not by the recruitment and establishment of seeds.

    A study was conducted to elucidate the environmental responses based on the growth and gene expression pattern of rhizomes, underground stems, derived from the shoot apical meristem of plants and extended horizontally in the soil. In the field environment, it was confirmed that the gene expression pattern gradually changed with the expansion and development of rhizomes, but the biological defense responses were maintained as the subterranean part. It was also found that this responsiveness was related to the soil environment and the rhizomatous behaviors, while the responses were different between rhizomes and roots of underground organs. As conclusion, this study clarified that both the above- and under-ground environments affect the development and responsiveness of rhizomes, and that rhizomes plastically respond to heterogeneous environment in the soil with maintaining its responsiveness stably to the seasonal changes and underground environment.

    To reveal epigenetic roles in plants reproduced by clonal reproduction without genetic changes, clonal individuals of three clonal species were cultivated in different conditions to investigate their phenotypic and DNA methylation changes. As a result, such phenotypes as flowering number, leaf number and leaf shapes varied between clonal ramets of different treatments, which was however not inherited. In the result of bisulfite sequencing, methylation differences between ramets with different treatments were 2% on average (maximum 40%), which indicated that few changes of DNA methylation status might be caused between clonal individuals during the generation. Therefore, it is suggested that clonal offspring respond to the environment they experience, but DNA methylations of them are stable for the experimental periods.
